When Replace Hyperlinks is used, hyperlinks aren't replaced.
A hyperlink address isn't replaced if it exists in the master on which a shape is based.
For example, let's say there's an Info hyperlink circle on a stencil that has a hyperlink address, 'http://www.triaster.co.uk'. An instance of such a shape added to a page will also have that hyperlink address. If Replace Hyperlinks was used to try to update the hyperlink address in those shapes, it would fail.
Please contact Triaster Support (email@example.com). Depending on the scenario, we may be able to offer a workaround involving the Replace Shape facility to replace existing shapes with one from a custom stencil that has a hyperlink address that can be replaced.

A Visio shape will usually be based on a master shape on a stencil. A shape definition can be thought of as its master plus any changes made to it. Indeed, that's the way a shape is defined within the VDX file. Only changes to the shape are recorded directly against the shape; the rest of the definition comes from its master.
